The water based Kilz should be fine, it’s a good primer. The darker appearance of the Kilz-treated areas could be due to variations in surface absorption or inconsistent coverage. Depending on the size of your ceiling, it would be best to apply a fresh coat of primer to the entire ceiling. This would will help create a consistent base for the paint to adhere to, resulting in a more even finish.
